When you export your Greenfoot scenario to a jar file, there is an icon at the top left corner of the window. Is there a way to customize this logo, to make it individual to your game?

You have to create a shortcut and then you can change the Image of the shortcut.

Nope, this won't affect the image of the window icon. The short answer is no - there's no way at present to change it.
